The defending MLS Cup champion Crew came into the second leg with a 4-0 aggregate advantage from the first leg, but Caleb Porter's heavily rotated side was held without a goal in the opening 45 minutes.
The stalemate continued in the second half with the home team pushing for a winner, which finally came when veteran offseason signing Bradley Wright-Phillips scored shortly before full-time to give the Crew the win.
The Crew now awaits the winner of Thursday's late game between Liga MX club Monterrey and Dominican side Atletico Pantoja to see who it will face in the quarterfinal round.
